I've had people into alt health tell me for years that indigenous Americans believed tomatoes were poisonous, so they offered them to invaders/colonists. I'm sure over a long period of time some person indigenous to America would have been desperate enough to try eating a tomato despite what other people said. My guess is the tomato got confused for another plant.
I think there is a group of plants known as "night shades": tomatoes, eggplants, potatoes, peppers, and tobacco. Are you saying at one time just one plant had the name "nightshade" ?

It was confused with nightshade, a toxic plant. While the fruit of tomatoes are edible, the leaves and stems are not.

No, just that they probably knew is was in the nightshade family and confused it with bella donna or another highly toxic plant.
