It's nice to get away from the "immediacy" of most other sites/apps sometimes. All of them are constantly vying for our attention now, and push notifications are one of the main ways they do it—"someone replied to you!", "someone liked your post!", "new trending video!", etc.
It can be nice to have using a site be entirely on "your own terms", where they don't keep trying to pull you back to it all the time when you leave. If you want to use the site, you go there. If you're not there, it leaves you alone.

I can see some harm, but take this with a grain of salt because I'm speaking from personal experience. Real time notifications make me behave as if the website were some kind of real time chat, I tend to rush my replies, not think twice and the quality of them decreases considerably. It also makes heated debates worse because it gives people involved in them real time feedback instead of letting them have more time to think more appropriate answers.

Having a setting for it is essential, I for example would only use a notification system for replies and other messages.

I would prefer email notifications to push notifications, but with a maximum of one email per day, so it doesn't get spammy.
