Suggestion: "Mark as Read" should not fade out the box
Instead of fading the replies after clicking on "Mark as Read", it should just remove it immediately. It's really, really time consuming to have to mark 40 something replies as read. I know this can be solved with a "mark all as read" button, but I do actually want to go through and read all of them.

I'd prefer if the button switched from "mark as read" to a text that printed "read" and the notification stayed. I don't like them vanishing as I like to go back to them days later because many times I may not respond immediately but I don't want the red notification text bothering me. I think "Read" and "unread" notification pages would be far more useful, or they could just be sorted in a single page keeping the unread ones at the top.
Also I think a "mark all as read" would be necessary in the future.
It vanishing forever is only a temporary measure so your notifications window doesn't clog up... there will eventually be a way to revisit previously marked notifications.

I've been leaving mine to remember to come back to at later date as well, and for that I really like that they only dismiss when you actively choose to click the mark as read link.
However, I'm actually a big fan of having the notification count stay at the top right. It reminds me that I have some pending things I intend to come back to.
I should learn to do it the way you do it, that's actually a great idea, but old habits don't die so easily.
