Click a message to mark it read?
While I also appreciate the ability to read things without marking them as read, it took me a minute to figure out how to mark things as read and now I find it more of a burden than anything. Would it be possible to implement functionality to mark things as read if you click on the message in your inbox?
Sometimes I even reply out of my inbox and it keeps it unread. While I sometimes keep emails I've replied to as unread at work, I can't see any reason I'd want to do that on a social media website. Maybe that's another functionality that could be implemented?
Are you asking for individual messages? There is a setting to mark things automatically read in your settings.
It is labeled Automatically mark all notifications read when you view the Unread Notifications page

I think they are saying that when you click on a message it should be marked as read. Currently either the messages aren't marked as read until the mark as read button is clicked or alternatively all messages are marked as read if you view unread messages. They want an option to mark as read (only) messages they click on (as in click on the 'link' button to view context as the current implementation is a bit cumbersome.
What is different about clicking on the link to mark individual messages as read over clicking the comment itself? Just convenience?

It's definitely a convenience argument. It's a problem with it being easy to forget to mark the comment as read, as well as a number of clicks problem.
I suppose it can be unintuitive to some people, too, since it's common for a notification to be marked as read once clicked on. Think of the way they behave on reddit, Facebook, and other popular social media platforms. Even popular email services will automatically mark a message as read once you've actually clicked on or "read" it. In other words, on Tildes the notifications behave differently from what people are effectively trained to expect.
Personally, it doesn't really bother me, but I can see the justification for this.
No. It's what I've asked for before.
If I go to my notifications page and see 5 unread messages, then I click on 'link' or 'reply' for 1 of those messages, that single message should be marked as "read". If I've clicked through to the thread or replied to the message, I've obviously read it! But I haven't read the other 4 messages yet, so I don't want them marked as "read" yet.

I've asked for this twice: here and here. Deimos has responded, but I'm not sure if it's on the "to do" list, or what priority it is if it's on the list.
I already searched the github issues list. Like you, I couldn't find anything like I'm proposing. However, I can't guarantee that my search was exhaustive, which is why I said I'm not sure if my suggestion is on the list or not.
I know about it. I don't know how to add to it (and I'm not sure I want to know!), but I know how to search it.
It's on the list now. ;)
And the priority is likely going to be low because there are a lot of other important things to do that take precedence... like getting search implemented and the site opensourced, so other users that desire such features can assist @deimos in implementing them.

There's no search feature. I just happen to know what I asked for! And I read a lot of these threads.
